Does flagging stop you from losing points in subsequent rounds?

I recently ran into some bad luck (hahahaha) and flagged in round 1 after losing all my attacks. At the time I was somehow 4th, so that's what my flag was for, but I intended to flag for less once it happened. Well, either it didn't happen or I missed it, but I ended up with plus 43. How??
